EDIT: Actually, after originally sending this message, I decided to run the file integrity checker in Steam, and what do you know, one file in Fallout 4 failed the integrity check, and had to be "reacquired". I didn't notice any of those issues when I tested this method and the issue with copying files is not directly related to Fallout 4, more to do with your OS. My recommendation is to use a program called "TeraCopy" which will override the Windows copy protocol.
